Most rider's impulse is to buy a new exhaust system or pipe and work on jetting. However, the best way to improve your bike's performance is to upgrade its suspension first, then worry about more power later.

A better handling bike is more fun to ride!

For brakes, most sport or touring-oriented new bikes have very good braking, but many older bikes can benefit from steel-braided brake lines or other upgrades. To tell the truth, too many older bikes could benefit a lot just from having the years-old brake fluid flushed out and bleeding the air bubbles out. Replacing those old, cracking rubber brake lines with steel-braided ones can be cheaper than the OEM replacements.
